Vibration and grinding

Ok.. so i pretty sure that the driveshaft is causing a lot of the vibrations im feeling because they are most prevalent at highway speeds, however i still have some vibration when revving the car in neutral. Also, these vibrations are causing the shift from 3rd to 4th to grind when the rpm's are at 4500 and above. This is extremely upsetting because it is a brand new tranny i just installed this weekend. What could cause this to happen?
 
In neutral is a bad thing!

That means flywheel or more likely the harmonic balancer. If you put the clutch in and rev the car, does it try to move or do anything to suggest that the disc is not disengaging totally? That is the only reason I can think of a light neutral vibration would cause a missed shift. Pilot bearing would just make noise. Broken input shaft retainer would make more noise than vibration. Did the flywheel get surfaced?
 
With the clutch pushed in, the vibration never occurs, and as i was driving today and revving at stop lights i noticd that only occasionaly i would get a vibration in neutral. The flywheel along with the clutch kit is completely new and i replaced the balancer a few months ago. I'm not sure if this is relevant, but when i'm starting off in 1st gear i get this chattering noise coming from the transmission and clutch area that lasts for a second or so. Also when I installed the new tranny last weekend I took a look at my throwout bearing and i was able to slide the end of it (the part that spins) side to side. In spun freely, however, so I assumed it was ok. Any ideas or thoughts?
 
Ok, this is stating the really obvious but

That vibration might be the disc slipping. If you get chatter in 1rst and I'm assuming this is with a good stomp of gas, maybe the disc is not engaging all the way. Are you still using the stock adjuster? Lift up on the clutch pedal to reset the system or toss it and get a manual adjuster if that doesnt help.

Is this a kevlar or double friction clutch? They are known to chatter in the low gears.
 
It's a king cobra clutch and i'm currently using an adjustable cable with an aluminum quadrant. I have the clutch cable adjusted to where the clutch begins to grab when the pedal is about halfway up. Another unusual occurence that i just remembered is that whenever i push the clutch pedal all the way down, it feels like it sticks when i lift up my foot. Im not sure if this problem is related to the clutch pedal itself or the presure plate.
