Start with a good CAI and a cat-back exhaust. Those two mods alone will net you a big increase in horsepower and the car won't require any tuning to support them. Forget about a mass-air or MAF. The Stock Cobra MAF is good to 500 RWHP. The stock throttle body is good to at least 600 RWHP so don't waste any money on either of those mods. I wouldn't go with a chip personally... find a good reputable tuner and go with whatever handheld tuner they support (Predator/XCal 2). It's a much more flexible method of tuning your car for the different mods you may install. Keep in mind that adding a pulley will instantly void your warranty.

There are plenty of posts in the SVT Tech forum here that cover all the areas you're asking questions about. I suggest you spend an hour or two and read through the entire 03/04 Cobra FAQ located here: http://www.stangshiftergaskets.com/2003_2004faqs.htm

That will answer 95% of your questions.

only if youre dumb enough to keep the aftermarket pulley on when you bring it back in for repair work. besides, even with a CAi ford isnt going to honor the warranty anyways, you have to go back to as stock as possible anyways.

That all depends on your service manager too. I have taken my car in with a CAI and complete exhaust system and had no problems getting my head replaced under warranty, TWICE! My headers and Apten cooling mod were actually installed by the dealer.

As far as being dumb enough to bring in a modified car for warranty... happens all the time. :p
