Whistling 4.6?

I have a 96 GT convertable, 5spd. When it is cold out, below 40 degrees, the car will whistle on startup. It is defintely under the hood, on the right side. It will go away once the car is warmed up. I upgraded the intake with the factory intake this summer, but it whistled last winter too. I was actually hoping the new intake would solve the problem. The sound doesn't seem to be RPM related.
Any ideas what this is and how to stop it?

Mine had been doing it for about a year now and I have change alternator, idler pulley, belt tensioner , iac valve , egr valve , belt and pcv but still no luck. I have search online and google with no luck. Mine starts around 2000 rpm and when ever I shift I hear a hiss like BOV out of turbo. I have checked all the vacuum but still no luck finding leak :(

ha, so now you also have a hidden turbo:lol:
