I just picked up a '99 GT with a Vortech V2 supercharger that has been dyno tuned for that blower. The car is an auto and I am putting a T-56 in it, meaning I will need to do something about the ECU. I do not want to lose the tune in the ECU. What do I need to do to make this work?

have it re-tuned for the manual trans

It appears that this is not necessary (thank goodness). The PCM has an SCT chip installed. According to SCT I need to take the PCM with the chip to an SCT dealer and they can read the tune and input it onto a chip for a manual PCM to be installed back into the car. Hope this helps anyone in the future with the same issue.
