when i put in my 4.10 gears the speedshop used my tuner to change the gear ratio so the speedometer would work correctly. What if i have to take out the CAI and return it stock to have some misc. item fixed at the dealership, will the stang run correctly? the stock tune think that i still have the stock gears.

If you have a manual trans it will probably only cause the speedo to be off. If you have an auto it may cause shifts to be out of sync with mph.

If you take off your CAI you notice very little change. It won't perform as well. I would not remove the gears. That is way too much hassle to go through, the dealership will never know. Unless the problem you're talking about is with your drivetrain. And I wouldn't worry about removing the tune. My '02 GT had a tune and the dealership never noticed or maybe never cared.
