There is a definite difference between stock heads and GT40's, the GT40's flow a lot better. Also, you can use GT40P's but, from my understanding, you will have to invest in specific headers to avoid fitment issues. To use a GT40 (Explorer) type intake you will need a SN95 elbow adapter.

The two ports on the back of the stock heads are for the smog system.
The EGR is bolted to the elbow of the upper intake.
Don't know if the gt40p heads have a provision for the smog cross over tube or not.
The gt40p will flow better than the stock e7te heads.
To use the Explorer intake (or any other that was designed for the 87-93 Fox) you'll either need to convert to a Fox throttlebody setup or buy an adaptor elbow.
I used a profession products elbow adapter.
Edlebrock, Trickflow, and FRPP also make an adaptor elbow.
This allows for the stock EGR and throttle body setup to be used with a Fox style intake.

The engine will fit like a glove. It's physically identical to the current engine internally. You'll have to swap parts over from the old engine like your timing cover (although I have heard the Explorer one will work), water pump, and accessories. As was mentioned, the thermactor ports in the rear of the heads aren't drilled so you'll have to take that into account when doing the swap, but if you're feeling really ambitious, you could take the heads to a machine shop to have them drilled. I know I'd personally remove the heads to at least give them a freshening up and swap springs to something a little more performance oriented.

gt40's dont have the thermactor....but you dont need it. My car passed without it or an egr.....

Upgrade the springs with a trickflow kit

dont run the explorer intake unless its all you have.....better than stock, but any aftermarket intake has a better flowing lower.

also my bbk headers worked...shorties. #7 needs a 90o deg boot
