Just one question - what did you use that ball peen hammer that's laying near your intake for??
Joking aside, you're going to be fine. Just track down the different vacuum hoses going from each element in the schematics posted above - when you find the vacuum hoses that aren't connected to anything, connect them to the manifold vacuum ports. Cap off any remaining manifold vacuum ports that aren't used. It'll take a while, but you'll have an intimate knowledge of your car's vacuum system.
As to the lower manifold gasket - don't worry about the RTV you put on there. Some guys put them on dry, some dab the RTV at the corners and others just toss away those gasket pieces and just use a thick bead of RTV sealant. As long as you've got your lower torqued down well, you'll be fine.
