So if the door lines up with the rear quarter then its a function of the front fender. IF the top of the fender is lined up with the cowl then my guess would be a repo fender unless you know its an OEM fender.

It's a repo fender that has been on the car. Before paint it was aligned better. I'm just not sure how to go about trying to get it looking better. With my luck, I'll loosen bolts and then make it much worse.
 
Place painters tape along the edges of the door, rear quarter at the door opening (dog leg) the wider the better, door edge at fender and the back of the fender at the door edge.
Remove fender,
Begin aligning the door to the rear quarter and along the door sill and top. I cut some wooden wedges to put in the door gap to help get it even, spray a little WD40 where the hinges contact the cowel, it helps.
When your happy with the door alignment put the fender on and start with the hood to fender gap and door gap.
Take your time, be patient, small adjustments.

The repo fenders have a tendency to be off dimensionally right in the area you are looking at. I had one on my car and tossed it for a salvage yard one when I had it painted years ago. Fitment was night and day difference.

Being yours was close before they painted it you should be able to get it close again.
 
It’s coming together. Few more things to do then a good detail and hopefully back on the road. It’s not perfect but good enough for a driver.

Last thing left to do is install the door side moldings. Waiting for a hot day to set them out in the sun for a couple hours before trying to install them. Any of you fellas install them with good luck and not have them start coming off at the ends? My plans are to clean the door area really well, wipe the area with acetone, use some 3m adhesive promoter and try installing them. I’ll apply some tape over them for a few days and see if that helps. If you have any advice, tips or tricks please let me know.

I've read a lot of stories to where they will eventually start to come off at the ends. I'm planning on washing that area, using some sort of cleaner to make sure no contaminants are on the door, applying 3M adhesive promoter, installing the moldings and using a lot of tape over them and leaving it for a couple of days. Any advice would be much appreciated.

I installed aftermarket door moldings on my car @Fri Guy. I laid them out flat in the sun for a while, laid some painters tape straight accord the door, lined that up with the rocker moldings and stuck em on. Make sure you work from the inside out, or else they may stick out somewhere in the center of the door.

It’s funny, I was more worried about installing those and getting those right than any other part of my reassembly process.
