Changing heads from stock 5.0 HO E7's to GT40's, which pushrods should be used? I just want to make sure I have the right ones when I go to change the heads.

Depends on the setup, but I needed .060 longer than stock and a shim kit.

The only way to know is by using a pushrod length checker- comp cams makes one. Your pushrod length is going to depend on a number of factors such as

deck height
head gasket thickness
head thickness
RR ratio
RR type- pedestal or stud
spring height

There are a number of tutorials on the web on how to check. You do not want to guess or you can end up with improper valvetrain geometry that leads to all sorts of problems.

If I use stock heads that have not been touched on a stock block with no changes, everything the way it came from Ford will there still be changes? I can understand if the heads were milled but if I use rods from the same motor the heads were on the only real difference should be size of the gasket. Or am I missing something?

Sometimes you can get away with it. I was able to. However, like everyone else stated, you will not know for sure until you check.
