Quick sub question, have power but no sound

I replaced an alternator and then charged the battery and now my subs wont play, the amp is fine and if I pull the speaker wires out of the amp and put them back in they thump because of being plugged in and getting power. However on my Pioneer DVD player it is showing that there are no subs hooked up. The stereo was not touched/unhooked or anything but it did reset itself because of no power getting to it. Power wire and ground and everything is hooked up to a distributer and then run from there. My surround speakers are fine. I have 2 caps and they are reading fine, they match up with the voltage reading on dash so everything is cool there. Gains, Freq and everything else was left untouched. Everything radio wise was left untouched so now I'm left clueless. I'm sure it's something simple that I missing. Fuses are fine also, (over course because it has power)
 
I had the same problem...I was trying to find out a ground loop problem when I somehow fried my Non Fading output on my headunit. Everything was powered, but no dice on the sound.

Try hooking your sub amp up to either the front or rear channel rca leads on your headunit...see if you get anything then.
