Resetting security codes after ECU swap

I bought a used Saleen supercharger kit for my '99 GT and I was given an ECU with the Saleen PowerFlash program already in it so that I wouldn't have to send mine away to get programmed.

When I swapped out the ECU (it came out of a '99 GT as well), the car would not start. I was told that the security codes must be reset and that a Ford dealer could do it. When I talked to the Ford dealer, they said that they might have to flash the ECU again and I might lose the Saleen program (??) .. This doesn't sound right to me.

Someone else told me that the security codes are stored in the instrument cluster, not the ECU.

Can anyone shed some light on this and what I need to do to solve this? Any help would be greatly appreciated.
