Rust in the door jams and rear-end

I was tearing down the Mustang that I'm restoring and found rust (the flakey kind) on the body side of both door jams and in the rear by the gas tank. The car is going into the body shop in a couple of weeks. How does something like thins, especially body the doors, get fixed? I really don't know much about body work on a car, but I'm not going to hot the panic button just yet.
 
I guess it depends on what you want to pay for. If your going on the cheap then the body shop will most likely just grind away the cancer areas and fill with bondo and the like.
To do it "right" they will need to remove the cancer and then weld in new body sheet metal and then match it up. More expensive but for longevity it's the really only right way to do it. If the cancer is "really bad" they may need to replace the whole section that is affected rather than just splicing in a small patch. Take her to your bodyshop and ask them for a quote on the work and then you can tell if it's worth the trouble or not.
