Whining noise...

A couple of days ago I noticed a whining noise coming from my car. At first I noticed it did it when i downshifted into 4th and let it slowly rev down. it sounds like a siren and I thought it was the gears from the aftermarket gears, but why would that start to make noise when it hadn't for 3,000 miles? I now notice it will do it when I'm in neutral too. When I'm driving and I put the clutch to the floor it stops (I think) and then as soon as I let the clutch rise, it makes the same noice, could it be my clutch, transmission, rearend?? I have no idea, if anyone has any kind of help they could lend me I would greatly appreciate it.

Mine does this to, but I think it is something else.

Rev the car sitting still while you are not in gear. You probably will hear the noise. Rev it again (not in gear) then push in the clutch shortly after reving the noise should go away when clutch is to the floor. If it does this It cant be the gears in the rearend. It might be a throw-out bearing. Mine does the same thing. It could also be the imput shaft to the transmission.
 
I know this sounds crazy, but it may be the heater core. My car whined forever and my dad, who was a mechanic for like 20 years, swore it was the TOB, when we took it in to get fixed, they replaced the heater core and the noise went away. They said the HC got clogged up and it was restricting the flow of fluid and made the high pitched noise.
