or, I've read that sometimes pulling the black battery cable off for a bit, then connecting it will let the computer reprogram?

That does not 'reprogram' the computer, it lets the computer 'forget' stuff and start over, check for codes first, I suspect you did not install 02's?

He's absolutely right...

Dump codes sticky

Look at the top of the 5.0 Tech forum where the sticky threads are posted. One of them is how to dump the computer codes. Codes may be present even if the CEL (Check Engine Light) isn’t on. You don’t need a code reader or scanner – all you need is a paper clip, or if your lady friend has a hair pin, that will do the job.
I highly suggest that you read it and follow the instructions to dump the codes. http://www.stangnet.com/mustang-forums/threads/how-to-pull-codes-from-eec4.889006/

Make sure everything is nice and night (no exhaust leak). Also, make sure you didn't leave any of the O2 sensors loose and/or unplugged. Check for codes as mentioned above. Did you drop any of the O2 sensors by accident? Just wondering if there was any possible damage done to the sensors during the exhaust swap.

What are the codes?

An exhaust leak at the collector is notorious for causing an intermittent o2 sensor code

I appreciate all the help guys thank you one more question… I feel like there's a loss of power but I'm not sure, it feels like when I'm really pushing the pedal it feels like it takes minute for the power to catch up if that makes sense

one more thing sorry..but I also noticed I can push it a little harder, and the car doesnt feel like its struggling, or whatever...instead of switching at let's say 4200rpm, I can switch at 4800 or so....ok, I'm done....so maybe I'm contradicting myself with the loss of power thing?...IDK....and I never made it to the shop to get the codes thanks

No worries Justin. The code or codes could be very well be related to the throttle lag that you are getting.

ohhh...and one more thing...I'm hearing "whistleing"....when i get up to a certain speed, and while giving it gas, I think....I'll find out for sure the details on my way to work this morning...did it before the CEL...before I chalked it up to the oil dipstick being loose and vibrating something, now I dont think so

thanks

The whistle is likely air finding it's way through a hole or crack in the front at speed, or someone attached a whistle down low behind your radiator (it was not me, I haven't been to your house
