I'm wanting to put a set of heads on my 93 5.0 (GT-40) what all am I looking at as far as having to change out to make everything work, what do you suggest, how much HP am I looking at gaining and how long do they normally take to install?
Just a set of heads? Hopefully they are the "assembled head" or you got some work ahead of you.
Which GT-40's are you slapping on there? X or P, the x's will defiinitely give you some power. Just do a quick double check on timing before you crank her up.
A gasket, and while you are there you might want to get a new header gasket.

The valve springs are compatible with all Ford Racing roller camshafts except M-6250-Z303. The fast, easy way to bolt-on 65 horsepower!
Installation Notes:
Will not fit 1986 5.0L with fltat-top pistons unless pistons are notched for valve relief. Must use head bolt kit M-6065-D289 to install cylinder heads on 289/302 blocks or head bolt and head gasket kit M-6051-A50. Check roller arm clearance to valve springs with production rocker arms.
