Aw man, I feel your pain. I'm in the process of helping a buddy sort out his MegaSquirted Kenne Bell supercharged 1999 Dakota R/T. Wiring issues are a pain in the ass!
I'm sorry I don't know the wiring for those coils. In an effort to make some sort of contribution to this thread, have you tried using TunerStudio MS? I like it a LOT more than MegaTune.
