The 99's were down on power so Ford did a recall and replaced the cat. back exhaust, the intake with a extrude honed piece and a reprogrammed EEC-V. Is there a way to tell if a car actually had this work done? Yeah i know put it on a dyno but what about somekind of a decal under the hood?

Sounds like you have the basics of "the fix" covered. Next thing to do would be a visual check of the above mentioned items. Check out TXsnakecharmer 's webpage for further info, he has a link on there describing what to specifically look for:

You can also run your VIN# by the folks at SVT (1-800-FORD-SVT, during normal business hours) to confirm if "the fix" was performed on your '99.

A dyno would still be a good idea, to give yourself a reference point (or baseline figure) to work with before adding mods.

G'luck!
